When a Window that is transparent for mouse input is displayed over one with a MouseArea that has a cursor, it will not show the right cursor until it is clicked on. After that it works just fine.

In the example the windows are transparent, but pressing and dragging will give a blue rectangle. The cross cursor should be shown all the time, but it is not until the mouse is clicked.
