Noticed with git, may or may not affect other VCSs. I opened a project that was not managed by git and called "git init" on it. Afterwards, I could do the usual operations (add, commit etc) on the command line, but all the respective actions in Creator were still inactive (menu entries greyed out, and using the keyboard shortcuts would insert the shortcut characters into the document, which is perhaps the most annoying thing about this).
