Fix whitespaces and special characters for cmakefiles.txt generation

If file names contain white spaces we have to add quotes to the filename.
If file names contain special characters like ; % $ ? then we give a warning and skip the file, because the result is unpredictable and will break the build system somewhere/somehow.
