-prepare should clear output, -generate should not

In the -prepare phase, qdoc should first clear the output directory. It then leaves an index file in the output directory. In the -generate phase, qdoc should not clear the output directory, because it will delete the index file it created in the -prepare phase.

And qdoc should not output error messages in the -prepare phase.
