Change config.opt parsing to separate command-line options and their arguments

As opposed to producing a raw list of strings, config.opt parsing should provide options and their arguments separately. Furthermore, the models in the configuration tool should be able to reflect the state of themselves from the saved options, and filter out the options they recognize from saved options, so that the extra options do not contain options recognized by the models.
