Project file doesn't appear in project tree

Broke by e20549d29546e768725be68056862f45682e5b0c.

The project file is added before calling update(), and update() removes it and adds only file entries.

This happens with both qmake and qbs, but qbs has the project file implicitly in each sub-project, so it's not that bad.
