Custom CMake variables don't persist

With Qt Creator 4.3.0 (it was OK in 4.2.2) when I add a custom CMake (boolean) variable in the Projects tab, the following happens:

• Creator detects some anomaly in CMakeCache.txt and asks if the project or CMake should be updated.
• Either one I choose the dialogue disappears as well as the newly added variable.
