When setting up a new CMake project for a Boot2Qt device/kit, I had to add an Alternate executable on device value under the Run configuration to point to /usr/local/bin/<targetName>. Otherwise the app would not be launched. This is the default location for Boot2Qt deployed apps, so it seems like it should work out of the box.
