Ensure that the setting on disk is up to date (when creating & closing projects & qt creator?)

Previously the "last closed qt creator" always was "winning" over other running qt creators when saving settings.
I like the new property that files are not saved when not necessary (even e.g. on closing projects), but the current code doesn't check against the physical file.
