Unify the use of checkboxes

The folder name checkboxes are never checked. Even if all the packages inside a folder are selected, the checkbox shows a minus sign. 

• If everything is selected, the folder checkbox should be checked with a tick
• Qt Creator should have a checkbox as well. By default, it's checked, but dimmed to indicate that the selection cannot be changed.
